Okay! What I have is this: Folder named: My files > Desktop > My Web Site > mysite > GospelPrayers and I have another folder named: My files > Desktop > website > GospelPrayers.
Now both of these folders have a lot of files in common, but please tell me: if I delete these common files in one folder will they also be deleted in both folders?

No, deleting one will not delete the other. Since they are in different locations, they are not the same folder.
I see that they are both on your Desktop if you are syncing your files to your computer. They are located in the folders "My Web Site" and "website".

That is what I believed, but I have done little with the cloud, but tried to avoid it. Deleting files in one place, should not cause them to be deleted in another place. What is the use of a backup, if they both get deleted.
I will consider trying this delete, I put these files on a USB drive, so I should have them there if they don't get corrupted. I've had much success with USB drives, but I have had one that for some reason beyond my knowledge did get corrupted.

If you delete a folder or file on your Desktop that is synced to OneDrive, the same folder will be deleted in the cloud.
In Windows, the actual name of a folder includes the path to the folder. Since the two folders have different names, they cannot be the same folder.
