Confirm File Delete Window | When Deleting Folder

When I delete a whole folder of a program from Program Files (x86) and it pops up a warning window of a system file that will be deleted, is it OK to confirm its deletion. It is a program I no longer use, for example an old printer that is no longer installed.
Will deleting such system files might harm the functioning of the system?
For example, I am trying to delete a program called Quicken - How come does its folder contain system file(s)?

    Quicken may indeed be one of those unusual programs that stores data in its program files folders.

    Do not remove programs by deleting program file folders. Instead use the Control Panel/uninstall a program feature.

    Most programs install things in lots of places besides the Program Files folder. The Uninstall a program feature usually removes most of them.

    You should almost never remove a program by deleting it. Always uninstall it in Control Program/Programs and Features.

    There are a few very small minor programs that you can just delete, but you always first try uninstalling it in Control Program/Programs and Features.

    Most programs install things in lots of places besides the Program Files folder. The Uninstall a program feature usually removes most of them.

    I did, first off, uninstall these programs in the Control Panel > Uninstall
    These folders I mentioned in my original post, were left in Program Files (x86) after the step above

    The only people that can answer that question are the techies at Quicken. If I were you, I would simply leave it there. They likely take next to no space and are unlikely to cause a problem.
